these have the exact same layout as your average diesel bus, hydroliners were only like that because of the very new hydrogen tech needing a lot of space,

but even now the gen 2 hydrogens also have the standard layout.

How does this work with this batch as the numbers are the same as vehicles from circa 1989 and the Enviro200s in the 22** series that had metrobuses from these numbers in service into the 90s and early 00s. And 801-12. Or does this only apply to vehicles with those numbers that are still owned by the company?

It should have said mid 90s. Oldest buses in the system are 24xx Metrobuses

Who registers these to give them Manchester / Merseyside registration identifiers?

I know most people aren't bothered by this but I was hoping they might get Birmingham plates like the Hydrogens and recent Electroliners for Oxford and Leicester. Bit of a shame that in most places buses no longer have plates local to where they are.

Travel London used 8***, quite a few used in 9*** and I think maybe for a while there were Travel Yourbus in the 5*** series although they weren't physically carried.

I believe that far up, and also Heysham where Wrightbus vehicles are shipped into, would be a "P" registration (Preston). 

To be honest, I don't know how the new vehicle registration process works since local DVLA offices closed. A lot of companies have their buses registered local to where they're built, hence why most ADL products carry S and Y plates. But some companies must register theirs locally somehow - Go South Coast have just received more E400MMCs with H (Hampshire) plates.
